The warping in the tile will cause issues with install that have to be hidden. Rectified vs non-rectified will make a difference. The other part in this is the tile itself. If they paid A LOT of attention to floating the wall surface to get it as flat as possible, then this probably wouldn't happen. The level of 'flat' is HEAVILY dependent on the surface the tile is sitting on. You can also negotiate a discount with the installer if you can live with it. If the store and manufacturer deems the job was installed incorrectly, they will supply you paperwork that you can take to the installer and demand them repair. I would not pay the final payment until they fix it or the store/ manufacturer honors the claim. This is what can caused the different heights. My guess the floor was not prepped before hand making sure everything was level before starting. They should have also use tile spacers between the tiles making sure they are spaced equally apart, as well as taken a level to make sure each tile was laid level to one another. The installer should have made sure the floor was completely level before in stalling the tile. If they are different sizes, the contact the store you purchased them from and get a claim started. Unless there was two different lots within the same order, they should be the same size. There should NOT be different sizes in the tiles!!!! Sometimes, not often tile can vary slight in size from different lots. Now a days, especially the larger 12x24 tiles, they are all computer cut at the factory.
